Příběh se odehrává v New Yorku, přesněji v kanálech tohoto rozsáhlého města. Přesuneme-li se hlouběji do minulosti, začíná příběh v domě mistra Yoshiho a jeho krysího miláčka Třísky. Mistr Yoshi je mistrem starodávného a velice ceněného umění v Japonsku, umění ninjitsu. Malá krysa v kleci napodobuje jeho umění při tréninku. Yoshi má plno nepřátel, protože je mistrem umění, který každý žák obdivuje a rád by se mu vyrovnal. Yoshi však ukrývá jisté tajemství, které zároveň i chrání a s ním i jisté bytosti, které se však Oroku Saki alias Trhač snaží zničit. Jenže Hamato Yoshi je věrný svým závazkům a tajemství brání do posledního dechu, proto se ho Trhač jednoduše zbavuje.
Tříska poté utíká z domova do kanálu, kde objeví čtyři želví mláďata namočené ve zvláštní tekutině. Pokouší se je očistit a sám se tak potřísní radioaktivní látkou. Od té doby už nic není jako dřív.
S přibývajícími roky se z malých želviček stávají ohromní mutanti a z malé krysy se nyní vyvinul velice inteligentní učitel a milující otec čtyř želvích hrdinů.
